Within this area is a section marked on your map as the Upper Harbor where there is one large ship in the dock that the chest can be found on. You will visit this area as part of an early story mission, so you can pick up this chest while you are here.

There is only one enemy aboard the boat, so if you swim around and climb onto it from the far side you will avoid being detected before taking him out. Once you are on the ship, use your eagle-eye vision to highlight the chest location in gold. The chest is located inside a room at one end of the ship, but the entrance to it is locked.
