Marvel's 2099 Universe allows for a lot of different storylines fans would never see in the mainstream world — and in the case of Thor and the Winter Soldier, that means a battle that will almost certainly never take place on screen.
In the 2099 universe, Norman Osborn is in charge of an evil cabal who are set on controlling the area of a Celestial crash site. This future timeline had a whole squadron of Winter Soldiers that were set for decommission. One of them, however, fought back and made it her mission to get revenge on the people that abused her. She eventually made it to the crash site and ruined Osborn's plans at the behest of Miguel O'Hara, better known as Spider-Man 2099.

Before she did that, however, this Winter Soldier had to fight against the various forces that wanted to see her put down. One of them was the mega corporation, and usually the main antagonist of the 2099 universe, Alchemax. Her journey is chronicled in Spider-Man 2099: Exodus #1, which is written by Steve Orlando and drawn by Dave Wachter. One of the foes she faces is part of Alchemax's Aesir Program, which refers to Marvel's Asgardians. Not much information is given about this conflict, but it involved 2099's versions of Winter Soldier and Thor going up against each other.
A 2099 version of Thor has existed in the past. At some point in time the Asgardians abandoned Earth and went back to their homeworld, though a future church of Thor worshipers keep their religion alive.
