So, are there things you can miss out on in Atlas? The answer is yes, you can actually miss out on quite a bit, which may deprive you of certain rewards and bits of backstory about the world.
While Atlas Fallen follows a “wide linear” structure with a series of largely open maps you're free to revisit, the way the world changes as the story progresses means you can only complete some tasks at specific points in the game. For instance, one of your big early tasks is helping evacuate people from the village of Castrum VII. Once you successfully do so, those NPCs are, naturally, no longer there and thus their accompanying sidequests and errands can’t be completed.
Basically, once you’re about to reach the end of a major story mission and it seems like you’re about to head to new map, you should take some time to clean up all the sidequests and errands there. Other tasks, like breaking Heavenly Shrines and taking down Watchtowers can be done anytime. It’s mainly quests tied to specific NPCs you have to worry about.
