Sonic the Hedgehog 2 has already set up the perfect replacement for Jim Carrey’s Dr. Robotnik. Sonic the Hedgehog 3 is likely not to feature Carrey’s Robotnik, which could conflict with the story that’s been established. However, there’s already a way for the next movie to make things work while still hitting a lot of the same beats.
Jim Carrey recently announced his intention to retire from acting, so in all likelihood he won’t be reprising his role as Dr. Robotnik in Sonic the Hedgehog 3. That could complicate things going forward since, based on the reveal of Shadow the Hedgehog in Sonic the Hedgehog 2’s post-credits scene, Sonic the Hedgehog 3 will likely adapt Sonic Adventure 2, to a certain extent. Since Sonic Adventure 2 revolved heavily around the Robotnik family and Dr. Robotnik’s relationship with them, that means that Carrey’s lack of involvement with the movie could have a major (potentially negative) impact on the story.

Fortunately, Sonic the Hedgehog 2 already has the perfect replacement for Jim Carrey’s Robotnik: Agent Stone. Assuming that the next film will adapt Sonic Adventure 2, Stone’s fanaticism toward Dr. Robotnik could be used to justify having him be put in Robotnik’s story by having him want to continue the legacy of Jim Carrey's Robotnik in Sonic the Hedgehog. The post-credits scene showed Stone infiltrating GUN as they’re discussing Project Shadow, so that could lead to him discovering that Robotnik’s grandfather, Gerald Robotnik, was involved with it, which could serve to motivate him even further.
