Somewhat controversially, Intelligent Systems took the Pokemon route with Fire Emblem Fates and sold two versions of the game: Birthright and Conquest. Birthright was said to be more beginner-friendly while Conquest was aimed at veterans of the series and the strategy RPG genre.

There was also a third route, Revelation, that has to be purchased through the Nintendo eShop to be playable. At the time of writing it is still available, but with the eShop's eventual closure it will be impossible to acquire Revelation legitimately. It's a commonly-held belief that playing all three routes is necessary to understand the story of Fire Emblem Fates and get the whole experience, so here's a breakdown of what each story branch entails.
No matter which version of the game you have, the first six chapters of Fire Emblem Fates are always the same. Once the battle of chapter six is over, you'll witness a cutscene in which Corrin (the player avatar) is forced to make a choice, and what happens here depends on the games you have and whether you've installed the data for the other games.
Fire Emblem Fates cartridges only come with one of the routes, but the other routes can be installed as DLC from the eShop, purchased at a lower price than the full game.
From this chapter on, each route is very different.
There are a few ways in which the routes differ in difficulty. The most noticeable difference is the activities you can do between chapters. While all three routes have access to the Castle facilities that let you smith weapons, play the lottery for items, and bond with units through the hot springs, some features of the game are locked away in Conquest.
