Warning! Spoilers for Punisher #3 by Marvel Comics
On the surface, the Hand might seem like a perfect place for the Punisher to rule an army, but there's already signs that the unlikely pairing is fracturing.
When searching for a new leader, which they call the Fist of the Hand, the Hand decided to recruit Frank Castle, better known as the Punisher. But they didn't just give him the job automatically. The Hand's ninjas attacked him at his apartment. In typical Punisher fashion, Castle killed enough of them for the Hand to admit that he is the king of killers and deserves to lead them wherever he so chooses.

Besides being a general that leads them into battle, the Punisher also serves as an administrator of sorts for disputes within the Hand. An example of this came in Punisher #3 by Jason Aaron, Jesus Saiz, and Paul Azaceta when two men approached the Punisher and asked him to settle a dispute between them. When Castle learned that both men had killed people while trying to settle the dispute, he responded by killing them both. When he was questioned about it, the Punisher responded that they were murderers and deserved to die. Although the irony was pointed out to him, the Punisher was adamant that the Hand's forces should only kill at his discretion and guidance.
If the Hand was searching for the undisputed king of killers to lead them it makes sense to choose the Punisher. After all, he's practically made killing an art form. But the situation works better on paper than it does in practice. The Hand is composed of the most ruthless, murderous ninjas in the world.
